I think canonically (in the tie-in comics) The Leader was captured by Widow and then escaped after the SHIELD HYDRA twist? Would be cool to see that on film.As for who they could go up against, I've actually thought about this before. If they were to bring back Roth as Abomination for this, what better place to finally tie up one of the longest running loose ends in the MCU?
First they have to do a Hyperion movie, then Hyperion versus Nighthawk: Squad Goals, then Power Princess, then the full Squadron Supreme film.

I hope they don't do a massive phase reveal. I want all the movies to be surprises.

Sterns' mutation went wild, and his brain power incremented exponentially. He was found by Natasha Romanoff, who had a brief dialogue with him, during which Sterns identified Black Widow's birth place from a hint of accent in her voice. Sterns then attempted to bribe her, promising he would help her come back to Stalingrad and share his vision with hers, but Widow shot him the leg and subsequently placed him into S.H.I.E.L.D.'s custody.

Yes, if only the MCU could live up to films such as X-Men: The Last Stand, X-Men Origins: Wolverine, X-Men: Apocalypse, New Mutants (which is coming out in August 2019 -- two years after it finished filming, which is always a great sign) or Dark Phoenix (a "not too intergalactic" take on the Dark Phoenix saga -- from the same writer as The Last Stand).
The property is simply too good for the MCU.

I mean, christ, could the humour-centric MCU ever start a film with a scene from Auschwitz and convey racial undertones as well as X-Men could? The closest they ever got was Killmonger, and he made him into a moustache-twirling clown at the end.

It's almost guaranteed it won't be a comic lineup as they've stayed pretty much to their own thing in the movies.A Thunderbolts movie doesn't strictly have to be based on the most famous Thunderbolts members.
We have General Ross to order its creation, Zemo to lead it, and Ghost is a classic member. It'd be a good excuse to bring Abomination back as the muscle member, even though he was never specifically a Thunderbolt the MCU version would fit into the team quite nicely. And you could easily introduce a few additional villains on top of that. Do we desperately need to know the origins for Beetle/Mach, Fixer, or Songbird? And if you're willing to play it loose with the comics membership, Batroc already exists in the MCU. You could do Anton Vanko as the Crimson Dynamo, if they just recast or do a voice-alike and never show him outside the armor. It'd be a good opportunity to bring in Taskmaster as a sort of drill sergeant for the team.
Thunderbolts is almost guaranteed down the road, just don't expect that every member of the team will be a member from the comics, or be previously introduced in the MCU. Assuming Zemo and Ross are the effective leads of the film, it's fine to have a bunch of smaller players without origin movies.
