That shouldn't be necessary. I leveled up Aegean's Ancient Wisdom for the one bit in Ch. 7 just by collecting five bugs in the spider cave. I collected them in the field and it applied in the field without me ever going into the menus.Interesting
I had to scroll through all my collectibles for the game to register them toward my Affinity Chart goals.

And to make it even stranger, sometimes a node won't work, but if I move up one location and click and then go back to the one that wasn't working it suddenly will work?

Then it must have ...bugged ...out on me because it never applied. I must have had over 100 bugs easy and all he needed were 7, I think.I also had to scroll through my treasures in collectible to upgrade Dromach's affinity too

Yup. Sometimes when the camera pans around during cutscenes I can't believe how bad the background textures look. There's a clash in visual quality that gives me bad memories of FF XIII Lightning Returns.
Ugh grinding trust in this game is fucking terrible. I get to a point where a story mission is asking for Nopon wisdom higher then I currently have. I check out one blade and see i have about 1000 trust to grind. So I proceed to grind/do side quests other shit. I am distracted and just keep going. This takes a really long time to even get the trust I need to unlock the tier to work on the skill. Granted I was lost alot but it got done. Then I have to go through the monotonous task of actually talking to 40 nopons. Why this isn't counting every nopon I already spoke with eludes me as other skills clearly have this function for other data points. I get to 35 Nopons and the game "suddenly closes" and asks if I want to send a error report.
So I'm sitting here wondering 5 hours after I started playing tonight why this game only autosaves on core crystals. Why not at the inn, why not after every quest, why not after set metrics. I've never had any game crash on before and I don't think it will happen again but certain aspects of this game have been a complete chore to deal with and losing a whole night's worth of progress probably would have broke me. The only reason I didn't lose everything was I did a rare blade quest and bound a blade. If i didn't do that my save would have put me another 3 hours behind that at the start of a chapter as thats the only places they tend to ask you to save.
I want to like this game so bad but it really does not respect your time.

Are the people experiencing crashes playing digital or physical? I'm past 80 hours with no crashes on physical. Then again, I make a point of saving after major fights, cutscenes, quest progress, etc, so maybe crashes only affect people who would lose significant progress from them.
Read the tool tip next time.....
