If we're going for the best representation of Indie Gaming, I'd go with Quote from Cave Story, a game by one person who put so much heart into their game. It's what made me believe I could make my own games.
I think Spelunky is a great fit too -- but it's gotta be Quote, with Curly as an alt skin or echo fighter.

I don't think a Twitter account with 62k followers in a country (which is only part of "the west") of 320 million really shakes the idea that no one really knows who this character is outside of that niche audience.
yeah.. i don't really see the point in arguing why this character is too niche when all these characters are niche in their own way. nobody's really mainstream aside from sans and that's a costume now

I just think he would be the best fit, unless they wanted to pick a Japanese indie character like Umihara Kawase or Quote or something.

I welcome Reimu but I don't mind Shantae. Perhaps Quote or Curley Brace if their deal isn't tied up in some "Nicalis licensing hell". As it stands, only Reimu and Shantae have such a long and recognizable indie heritage, with the former having the longest line of self-published work.
