The pad issue isn't that bad. I used 6 button for MK and SF mostly, and I don't want to play these versions ever again. SoR3 and Comix Zone were slightly better with it, you were essentially using shortcuts, but not unplayable with 3.
NA does, EU doesn't.The overseas systems also include the USB AC power adapter, which isn't in the Japanese version.
It's a dumb choice but six buttons isn't needed for a lot of games and they look hot
Out of curiosity, how many games does having a three button controller effect? I know fighting games will be worse off for it but I can't remember too many games that used that many buttons.

My hope is that the 8 button wired USB controllers that Retrobit recently released will be compatible with the Mini because they are officially licensed through Sega, but perhaps that's asking too much.This is probably so they don't encroach on Retro-Bit's reproduction MD controller business in those markets. Their original-plug 6-buttons will be compatible with the units in those regions, and R-B isn't manufacturing 3-buttons, so Sega isn't making their products redundant, rather giving them an opportunity to sell more, so they probably saw it as a win-win. Retro-Bit isn't selling their reproductions in Japan, so their own USB controllers probably made more sense to include there.
Of course, the most consumer-friendly solution would have been to include two of the Retro-Bit 6-buttons in the box, but maybe that's asking too much of Sega.
Nudged it down to confirmed games while some (if not all) of the rest have a high chance of making it in based on past Genesis collections / mini-systems. VF2 SO better not be there but since they're forcing Altered Beast down our throats again I feel like they want us to suffer... ~_~List of 6-button pad compatible titles:

As a SEGA kid this is really a non issue for me. I never had the 6-button controller growing up. It isn't the standard controller that came with the system so no game could expect you to have it.
All I want from SEGA is emulation on par with Nintendo's mini consoles. I know they can do it, the AGES versions of their games are great. Please put the effort in this time.

Ugh, that's quite a kick. It either means that none of the games included use a 6-button controller (maybe regionalised library) or else some of the games are going to have awkward messy control systems. Imagine they included Street Fighter with this, to get that retro Mega Drive feeling of having to strategically swap between punches and kicks because the controller doesn't have enough buttons to play the game properly.
Also what's with the website saying 40 games but the balloon on the banner saying "over 40"? Maybe it includes some kind of compilation or maybe it has S3&K with lock-on features and someone isn't quite sure how to count that, but whatever the reason, it looks unprofessional.
Probably - it'd be the simplest way to do it and it's probably full compatibility across the board (so old Mega Drive stuff will likely work on this, as will other controllers with the same pinout). Although as jts says the connector size is either changed on the Mini or they're just using a picture of a regular Mega Drive, so...what they're doing here is unclear.
Honestly, these are the iconic MD pads. This is a stocking filler item aimed to sell based on nostalgia. Everything about will have been chosen to trigger nostalgia in people and those pads are what remind the majority of people of the Mega Drive. I would've made the same decision.

Seems a lot of kids these days associate a very late optional accessory which was only needed for a couple of games as the 'default' for the console. Reality at the time was we'd spent five years playing with the chunky boomerang and the generation was almost done when the six button pad came out.
It's not just about the number of buttons, it's the quality of the d-pad as well. The 3-button one is shit compared to the one on the 6-button pad.

You guys don't need to worry about the quality of the Mini. It's being developed by M2, so I can 100% guarantee that the emulation will be perfect.

It's not a cheaper decision either, since they're now making different controllers separate from Japan. Like you already have a six button controller in the works and you're likely putting an option to toggle between regional differences anyways, why not just make one single SKU type controller wise.

In addition to the better dpad, buttons, and start button placement, 6 button one is more rounded an comfortable ta hold!I remember the edges being a bit 'sharp' on my 3 button's d-pad, back then I probably didn't care that much but I do remember thinking the 6 button one was much nicer just to hold in general (regardless of if the game needed 6 or not).
