Definitely Shadow Hearts: Covenant. Unfortunately it sold like shit so there's no chance of a Remaster.

Magic Pengel. The aesthetic was like a weird knock-off Ghibli, and you could spend hours drawing out the monsters you would use to do battle (the actual gameplay being a bunch of arena battles with your hand-drawn monsters). It was so goddamn weird, and the way the game would animate your drawings was often hilarious.

There was a sequel that was more platformer/action, but I never got a chance to try it.

Ah, I don't play handhelds so I never played it or knew much about it, I just remembered the game was ported somewhere else.
Yep, you had shorter loading times from the cart of course, but that was it. Otherwise it was a straight port from a content perspective (which in fairness, is impressive) but with the warts of the 3DS native resolution.

Victorious Boxers!

This was the template for EA's stick punching control for the Fight Night series. You could throw a punch from any angle, it was great.

Still one of the best games in the series. One of the few examples of a console game outshining its PC counterpart, athough it's practically a different game from the PC/GC/Xbox versions.
From the list, Gran Turismo 4.

Genji: Dawn of the Samurai

Definitely need a port of that, I believe Sony was publisher as well so I assume they were (wrongly) too scared to put it on PS4 because of Days of the Blade

Another Century's Episode 3 The Final.

maybe best game on PS2 period.

Zone of the Enders but way better, had stuff like Wing Zero, Freedom, Gundam X, and Getter Robo.

Sound track is also absolutely amazing.

Tokyo Extreme Racer Zero. I loved that game even though the AI was super cheap at times. Oh! A solid port of DQ 8 (with the orchestral tracks)would be nice as well

We Love Katamari.

Also does Silent Hill 2 and 3 count? The ports are so bad they shouldn't count.
